To answer your question properly yes, we will have to re-install HMSPANEL and start fresh. My apologies for not getting this clarified with you prior to this installation.
If your licensed domain will be utilizing another application/script, then yes, HMS should not be installed on it. We will have to install HMS on some other domain and then add a new client account and add this domain you want to run the script from.
Is there a chance that you could re-load the OS? We can re-install HMSPANEL for you at no extra charge.

The domain we choosed for our HMSPANEL licensed domain is a content management site that we are launching, with its own application that will be hosted under 'htdocs'.

Hello Hardeep and welcome aboard!
1) You do not want to delete the "htdocs" folder alone as this is the "htdocs" for your main domain. This "htdocs" folder contains system files that are required by HMSPANEL. Just leave the sub-folders underneath the "htdocs" folder intact as again, these are critical. Just upload your new files and folders right under the "htdocs". To connect via FTP you will need an ftp client (I am sure you have one already) and you will have to use the master FTP credentials which can be obtained from your HMSPANEL control panel. These credentials are separate from your server's root username and password.
2) For webmail use http://www.domain.com/webmail where domain.com is the domain you want to launch webmail for.

Hello Forum,
I just installed HMSPANEL and I was wondering if someone could help me resolve a couple of issues:
1 – My ftp login information for my main domain is not the same user and password that installed the software, and therefore it is not allowing me to modify/delete the HTDocs so that I can install my site. Which username and password should I be using?
2 – mail.domain.com is saying that there is a license error
